SVG only. True vector output is non-negotiable for press-ready PDF — raster formats (PNG, JPG) and PDF logos can't be cleanly embedded as vector. Export your logo as SVG from Illustrator (File → Export → SVG) or Figma before uploading.
Modules behind the logo are removed entirely — no white box. The logo sits on a transparent area, so the QR places cleanly on any background colour. Error correction (level H) handles the data loss.
